No references to actual religion are intended, so please don't be offended if there are any.
(Blah blah blah Tia blah blah blah Luna blah blah blah Nightmare Moon blah blah blah Celestia blah blah blah Elements of Harmony blah blah blah Luna blah blah blah STUFF blah blah blah)
Many decades ago, a single nation thrived under the rule of two leaders; Luna, the bringer of night, and Celestia, the bringer of day. Luna was the younger of the two, and therefor the less powerful. For moon after moon, she patiently awaited the day when she could best her sister. Eventually, that day came, and the sisters got into a heated battle.
Only one thing in Equestria had enough strength to stop this battle. This mighty thing? None other than the Elements of Harmony.
Twilight Sparkle, the most famed unicorn in all of Equestria and the element of magic, attempted to separate them on her own. She failed, however, and somehow didn't have the forethought to not run when a solar flare was about to hit. OOPS. Long story short, goodbye Twilight.
The remaining elements arrived, combining all of their strength to separate the sisters. They achieved, but both were too wounded to survive, even with their massive amounts of power. With little hope left, each threw their respective light-source into a million year cycle, draining the last of their energy and killing them.
This put on an extravagant light show, as the moon and the sun both circled the planet a dozen times before slowing into their regular routines. When it was all over and the ponies cast their attention back to the place of the battle, they found each of the elements dead, forming a perfect equinox; three ponies laid in a bent line on one side of Luna, and the same with Celestia, who laid on the opposite side. On the side of Luna were Rainbow Dash, the element of loyalty, Pinkie Pie, the element of laughter, and Rarity, the element of generosity. On the side of Celestia were Applejack, the element of honesty, Fluttershy, the element of kindness, and the aforementioned Twilight Sparkle, the element of magic.
The ponies interpreted this equinox as a sign, many claiming that Luna and the elements on her side were evil. Others claimed the opposite, although the Celestia followers outnumbered them. On the spot, the ponies got into the Battle of the Equinox, which was just the beginning of an everlasting war.
Although the main sides could be considered cults, there are many small, unofficial cults.
Note: most small cults have small churches/temples.
The Church of Celestia is the most extravagant church or temple, with a statue of Celestia, Philomena on her shoulder, standing proudly on the top. Although there are no church "sessions" here, ponies come to seek guidance from their deceased ruler. At night, it is alight with candles and bowls of glowing embers, as to keep night's darkness away.
The Church of Luna, too, is beautiful; it stands on a swampy shore, with beautiful canopies over the windows, as to keep light from flooding in. Busts and small statues of Luna sit in the subtle light by the windows, although darkness covers the rest of the interior. If a pony travels here from the Lunar Republic, it's usually not alone.
Three stone temples stand behind and on each side of each church, the temples being those of the Elements of Harmony, with Luna's three around her church and vice versa.
